I just noticed an option to index files inside packages. Will this also work for DevonThink "noindex" folders or is it still necessary to drag those individually to the folder list? Would be great not to have to do that anymore.

No, indexing files inside packages won't include files that have been designed as non-indexable by the developer. You still need to add such folder explicitly in your indexed location.
