Dear Jerome,
I've just had another good look at this, and must say there is a
definite difference between indexing of the Word docs and the identical
PDF files. As a routine, I write my docs in Word for Mac version 15.32
(Office 365 subscription), and "print" a PDF file to disk as well. When
the text is in the body of my doc, that document is indexed both for the
DOCX file and the PDF file. However, if the word is only in a footnote,
the only index entry is in the PDF file. And yes, as you point out,
the footnotes are not displayed in preview.
I use Foxtrot Personal version 5.7, and my iMac runs on macOS Sierra
10.12.3.
