We have not tried indexing VoodooPad documents ourselves. Can you successfully search them using Spotlight? Have you included this metadata cache folder in your FoxTrot index (it should be included if you enable the "Library" predefined location)?

FoxTrot relies on Spotlight metadata importers (aka plugins) to index file formats that it does not handle internally. Some metadata importers are built in OS X for common file types, others are included with third party applications for their own file format, and sometimes you can install independent metadata importers developed by third party developers (they should be located in /Library/Spotlight, or {home}/Library/Spotlight. To see the list of importers available on your machine, launch FoxTrot while pressing the command and option keys, and check "manage third party importers". Is there one for VoodooPad?
