No, you only need to update the index. You can also update a single folder or subfolder using the "Update folder in running indices…" menu to avoid updating the whole index when most of the file have not changed.
Can you successfully find the file after rebuilding the index? If so, I am not sure what happened. Let me know if this occurs again.
If you can't find the file at all, maybe FoxTrot can't extract its content correctly. What is the file type? Can you find the file using Spotlight?
