You can backup an index by copying it in the Finder. It is stored by default in {home}/Library/FoxTrot (or FoxTrot Server). To access this hidden Library folder, use the "Go" menu in the Finder while pressing the shift key (or command-shift-L shortcut).
It is preferable to stop the index in FoxTrot before backing it up.
