If you want to index .eml files, you need to install a third party Spotlight importer that handles these files. The only one I know is EagleFiler. If you don't see EagleFiler in this window, either it is not installed on your machine, or for some reason Spotlight (and then FoxTrot) does not "see" it. You can type the following command in e Terminal.app window to see importers found by Spotlight:
mdimport -L
Also, note that there is a performance issue on Mac OS X 10.8 when using an EagleFiler version earlier than 1.6.1 (not yet released) or a FoxTrot version earlier than 4.6 and when your .eml files contain huge attachments.
